I think that I'd go with...
Tower of Terror...from the moment you get in line it is perfectly themed
Haunted Mansion..."there's always MY way out!"
Splash Mountain...love the story telling and music going on as you wind your way through.
Muppetvision...corny jokes and sight gags in the waiting area plus a video with a surprise visit from the Big Cheese himself.
Star Tours...lots of fun stuff going on throughout the line. Did you catch the Hidden Kermit?

Good topic, and as mundane as waiting in line can be, Disney consistently goes above and beyond and I find it really hard to even begin a list!
I guess I would have to go with:
5. WEDWay People Mover - Who doesn't love those escalators and rotating platform?!?!?!
4. Kali River Rapids - such a beautiful queue!
3. Splash Mountain - I have to give this one a nod because it is probably the line I have spent the most time in. I remember waiting 2 hours (by myself) as a teen and just soaking in the scenery. The animal houses will always fascinate me. Great stories were created in my head just from those simple details. And the excitement of finally getting into the cave and seeing Brer Frog tell the story!!! Love it.
2. Jungle Cruise - I love the corny humor and the old timey reel. It puts me there.
1. Expedition Everest - SO much detail. The story is told so well here, visually, and I love all the pictures and yeti-lore. Everytime I see something different.

Haunted Mansion is my favorite attraction, hands down, but I have yet to experience the new queue elements. It also depends on what you consider to be a "queue" area. If this includes the opening monologue, stretching room, and the short line to board the doombuggies, then it is my favorite, but I'm only counting the old version and only the outside part.
The Indiana Jones queue at DL is probably my favorite, but I didn't include it for obvious reasons. EE is just great b/c it features the yeti (I find cryptozoology fascinating) and also blurs the line between fantasy and reality (it makes you think, "Is that real?"). The rest are self-explanatory. Mission: Space might get a nod, but only for the prominent use of the Horizons logo.
If we can dream it, we can do it
I have NO idea how I forgot Tower of Terror!!
